Try to do a content search of the class which the error is indicating is not present in the system or is in a different application stack.
Use "All applications" option to find in other application stacks as well.
Once you find out the where the class really resides you should be able to identify the problem as well.
Additionally, If you have any built on application, you also start "just saving" the application (s) one by one from the bottom to the top of the application stack to pin down / filter the problem area more.

It is being referred somewhere in your application which is causing the issue. You need to find and remove the reference from the stack. You can create the class of you need it, but deleting it later will again cause the same issues you see now.

thanks a lot! I understand the application references the class somewhere.
Can you kindly tell me how to remove the reference from the stack? Or how can I find out the references of the class?

First search in the App explorer and see if it pops up in the drill down, from there you can open the class definition and delete it. Else do a content search and make the scope as 'All Applications', you should be able to find it there.
