Did you notice any pattern for specific work objects are not getting indexed? Also did you see any stacktrace present in logs saying like work object not found etc?

Could you please elaborate the issue? How did you determine that few work items are not indexed ? Did you search immediately once work object is created? 

Have  you checked the entries from PR_SYS_QUEUE_FTSINDEXER is processed by FTSIncrementallndexer  agent .

Hope all below DSS values are true

indexing/distributed/enabled

indexing/distributed/index_enabled

indexing/distributed/search_enabled

And also do let us know what it’s showing in “Longest in Queue” from Agent information Section of search landing page .
