There is beginQuiesce/cancelQueisce but I don't think those are what I want to use when shutting down all nodes/servers in an environment. Is there another MBean that should be called instead? Without calling anything I get a lot of errors when nodes shutdown.

Quiesce operation is for HA feature. You bring forward an interesting point - there is no shutdown button for Pega application. A clean way to shut it down would be by stopping the application using application server specific stop command.
That is correct, you should use application server specific commands to stop/start and Quiesce operation in SMA does not touch the application server. Quiesce operation basically incrementally stops background processing and moves users to a new node in the cluster. When quiesce operation is complete the node may be investidated or shut down for maintenance. To summarize Quiesce does a forced passivation under the hood.

If your PRPC application is deployed in an Application server cluster like IBM Websphere or Oracle Weblogic then these AS containers' ClusterManagement MBean or admin operations does allow you to gracefully shutdown the entire cluster or selected cluster members / JVMs.
