Do we have wizard/activity/sql scripts to delete an application from PRPC. All rule sets and thier rules and data instances associated to application rule sets.

Go to System>Tools>Refactor Rules>Delete a Class
This will delete a class and all of the rules contained within it.

Yes, you can use the delete class wizard and give your Organization class to delete everything if your application is the only one application in that organization. Else you can give your implementation workpool class if you have more than one application under that organization. For all the other data instances, you can delete them from Delete Ruleset wizard.
