The absolute easiest way for this to work without much thought or effort, is to run the user instance of the application in one browser (Edge) and the bot instance in another browser (Chrome). These won't conflict with each other or give you the symptoms you are describing.

The really short answer (assuming you need both to run in Edge) that will get you towards a solution is to enable UseKeys on your pages within your application. This will allow you to match the pages from the user instance and the bot instance at the same time. Each page will get its own unique key when it is created. This key will change for every page as well as for the same page when it gets reloaded making it impossible to use the key alone to determine which window it is beneath. The solution then is to locate some unique property of a page that doesn't change whenever it is reloaded or navigated away. That property is the Handle of the BrowserForm object. The BrowserForm is a property of a page and has its own property called Handle. If you record this property when you launch your application, you can store this to be able to refer back to it on any page. It will make your automations a little more complicated as you'll need to essentially loop through your clone collection (GetClones) on each page and extract the BrowserForm.Handle property to compare it to your stored value, however it will work.

One tricky consideration would be if you were to ever have a cloned object beneath your page (a table row for example). For these, you would need to record the keys as they are created to be able to iterate them. This is because GetClones does not support a key fitting, making only the first instance accessible via this method.
