I'm not sure if there is a hard limit. But if you are finding yourself in a situation where you have a very large number of unique values, you may want to consider using a search filter instead. Scrolling through hundreds of checkboxes is going to be unwieldy as far as UX is concerned, but you may also face performance issues as well which would exacerbate the issue.

The limit of records is hard-coded as "10000" for Filters. You can check activity pzGetGridColUniqueValues in Pega-UIEnigne, java step 3.

As Rett has mentioned that you will face performance issues when you are in a situation where you have a very large number of unique values.
You can enable pagination or use search filter instead.
