Pega Web Adapter - Automation Displays pop ups only when running

I am creating a Pega automation that uses the Pega web adapter(IE). For some reason, I get pop ups(while debugging/stepping through) that do not appear when running the steps manually or during interrogation. Has anyone encountered this before and know a work around or fix?

 

The current pop up says 'Are you sure you want to leave this Page?' and has two options 'Leave this page' and 'Stay on this page'.

This may mean that your data is not being fully detected by the page and/.or that you are not properly submitting the data. During interrogation, are you using Test Methods to ensure that the adapter is supplying the data to the page? Do these appear if you run the automation without breakpoints?
