Maintaining keystore instances in multiple environment

What is the recommended way to migrate/maintain the keystore instances in multiple environment ?

The requirement of the client is that one certificate will be provided for each environment as we move from Test to Preprod to Prod. Now its easy to create keystore in dev and upload the file and add password , however when moved to next environment what is the best way to maintain the keystore instances. 

Do we have to open Keystore data instances manually and upload the replacement keystore files ? Is there any other way to do so?
